As some of your are probably aware, there's a fantastic vexillological (study of vexilla, flags) called Flags of the World. Several mirrors of this resource can be found by Googling the term, "FOTW".
I've found several obscure contemporary flags, and here are links to some of the ones I found most interesting:
UK: Flags of the Interregnum (1649-1660)

There are many others in there - these are just some of the designs I've used as a basis for some of my own custom flags. I particularly enjoy flying Cromwell's flag while attacking the ships flying the Cross of St. George...

Here are a couple more interesting ones. The Spanish "Galleons' Ensign" I've seen used here already as one of the downloadable DDS textures.

Massachusetts Bay Colony, unofficial flag (c. 1636):

Note: the St. George cross was removed from this flag because it was preached that the cross was a symbol of popery and the antichrist!

As I live in northern New Jersey, I know a great many Italian-Americans. I know they at least would appreciate the following:
Venice, Republic of:

Though there doesn't appear to have even been an "official" heraldry or flag for Venice in the XVII century, the lion of Saint Marco on a red background appears to have been the "official" symbol for Venice since the 1300's. That, and it just looks cool...
Genoa, Republic of:
It appears that from the XIII century until the early XIX century, Genoa used the St George Cross on a white background. This made their flag look almost exactly like the flag of England. So, I guess just use England's flag (not UK's...) and pretend it's Genoese!
Tuscany, Duchy of:

These are actually flags for the Medici family, who ruled as dukes of Florence (and later Tuscany) from the XV century until the XVIII century. There are apparently several variations of this flag, but they all share the CoA w/. the five red balls...
Two Sicilies, Kingdom of (also, "Kingdom of Naples"):
The Kingdom of the Two Sicilies / Kingdom of Naples did not have its own flag until 1735. Sorry.
Mantua / Mantova (1328-1708):

Again, another dinastic flag, this one of the Gonzaga family, which ruled Mantua until Austria got it... another neat design, IMHO.
Milan, Duchy of (1395-1796):

The black eagle represents the Holy Roman Empire, and the serpent represents Milan.
