The main reason I keep a War Canoe is twofold-

Firstly, and most importantly, to sail faster from west to east.

Secondly, to capture other War Canoes.

At the end of the game, if I don't have a War Canoe, I don't bother with then either. I become fussy about my ships, because I can afford some prejudices. In the early game, they can't be afforded- you have to gobble most everything in sight.

I usually keep a Brig or Brig of War for my flagship, as they are a good cross of speed, cargo room, crew capacity, and guns. The best ones are the pirate-hunters sent after you if you've made a port angry enough, as they often have several upgrades out of the gate.

The drawbacks are that they are very moderate in all areas. War Canoes act like they have rockets attached - very fast, corners on a dime. Thing is, if a big ship manages to score a solid hit on you, you're screwed. It also can't hold the spices and goods that rake in more gold than the ship typically has on it. Big ships have the crew and hauling capacity, but the smaller boats outrun you, and it's not as flexible in a dogfight, meaning higher repair bills.

So, One Brig of War, one War Canoe, and one War Galleon.

I likes all Brigs,,for the reasons already mentioned by other breatherens.

idealy i try to keep a small fleet.
A Brig of some sort for combat operations.
When possible a War Canoe for west to east sailing at a decent speed.
The WC is like a fighterplane,,like the Mitsubishi Zero. Fast. Manuverable. But it can not take hits. Select your opponent carefully when in a WC.

The sloops take a close second place to the brig in my case,,i use sloops until
a finds a fine brig.

A fully loaded up Mail Runner can be fun too.

To each their own,, some like brigs, some like sloops, others like frigates, still others like the war canoe, pinnace, mail runner.
All have their unique pros and cons.

Just pick the one that suits your play style best.

imco (In My Current Opinion) Frigates > Brigs > Sloops > Pinnaces

Frigates are a bit more difficult to handle properly, but the extra firepower and crew more than makes up for this.

I really needs a big crew to win duels, so I always favor a big crew. Heck, I would even rather have a war galleon than a pinnace!

Brig - meh!
REAL men use a SotL or a war canoe.
Anything else is inefficient and effeminate.

I've changed me mind.
1st Choice is War Canoes
War Canoes,,FAST they are. That really helps when chasing Monty and Rey and
Mendoza all over creation. Takes forever in a brig to do that.

Manuever--Enemy broadsides are easy to dodge in a War Canoe. Up to certain range anyways. Just do not not try to get too close and trade salvoes or yer War Canoe will get turned into War Toothpicks. Just blast the foe once with a taste of grapeshot and board 'em!

2nd Choice is Mail Runners.
Mail Runners might not be AS fast as a war canoe into the wind but still faster than most. Like the War Canoe, a fully upgraded Mail Runner can be a ferocious little cuss in combat. The slightly larger cargo capacity helps too.
The trick is getting a Mail Runner in the first place. This usually requires a pirately act of Betrayal! ARRRRRRRRRRRRRRRRRR! Sailor
Don't worry about that,,Betrayal is all a part of being a Pirate! Yellowbeard taught me that.

3rd Choice---Coin Toss
A coin toss between The Brigantine and Royal Sloop.

As you can see,,i tend to prefer the Smaller vessels.
My main tactic is to inflict as little damage as possible to the enemy vessel
I can then sell the ship for more gold!
Unless my foe really p!$$es me off, then i'll bring complete havoc up him.

Sure you don't mean Brig of War instead of Brigantine? The extra cannons (32 vs 20) and crew capacity (300 vs 187) more than makes up for the larger hull imo. A Brig is designed to soften up an enemy ship before boarding, while still maneuvering pretty easy (tight turning radius vs wide for frigates).

The same is not true for Pinnace class ships. A War Canoe is more effective than a Mail Runner (granted the captain is an expert fencer) because of the smaller size, making it easier to dodge enemy cannons.
